I would do 2 40's with the controller. Run them alternating and get great flow that is really turbulent and can go super high if you decide to ever go more sps later.

I feel 2 40s would be way to much for a 90. 2 of the 25s would be perfect and much more discreet in the tank.

For what it's worth I have 2 25's running in my 36 inch long 65. Both run on the random mode and it's not too much flow at all. Even have spots for low flow corals. I figure with the extra foot of size (I assume if standard 90) the 25's I have wouldn't really be enough for me personally. Can always turn the 40's down - at least that is my experience with WP's.

I really like the WP's I have a 40 and a 25. The WP 40 is hooked up to my Apex and both prove to be great wave makers. I use the 40 to push water across front of tank and the 25 pushes water on back near bottom across the back side of live rock.
