Ok so I looked into these for control of Nitrates in my Seahorse tank and have then working and tumbling fine. Here is my question. Directions say to put the outflow into the sump section containing the skimmer as it will then remove the bacteria. So following this logic I should be drawing the water for the reactor from the 1st return section since that is the source water I want the bacteria to work on correct?

That's correct but try to filter the water through a filter sock or filter floss first so you can keep larger debris from collecting in the reactor. Also, if you can connect the outlet of the reactor to your skimmer pump, that would be best. This way your skimmer will take in the maximum amount of water from the reactor to reoxygenate.
