Hey, when I'm getting my glass cut, at what incriments do I decrease the overall water surface level? In otherwords, how many inches difference do I make between 1, 2 and 3 labeled in my design below?
(The numbers are referring to the baffle they are directly above)

I don't think there is an exact science to it...hey...that plan looks familiar! :) If you want my Visio file, I can send it over and you can just modify it as needed. Also, if this is an under tank sump, your water level probably won't go up that much when you turn your pump off. I had mine up high to compensate for the length of plumbing between upstairs and downstairs, plus the amount that would drain from the tank after the pump was turned off. Also, you'll do your top offs based on the level of the chamber with your pump in it...so your ATO would go there (when you get one).

Ok. So doing something like 12", 11", n 10" respectively would be ok?

Sure. You just need to have enough water in there to overflow and go to the next chamber...and also realize that you baffles very likely will not be level across the top..so I would say 1 inch would be a minimum differential. I think that's what I used...but I would need to check my plan to be sure.
